چکیده

Standard quantitative trait loci (QTL) mapping techniques commonly assume that the trait is both fully observed and normally distributed. When considering survival or age-at-onset traits these assumptions are often incorrect. Methods have been developed to map QTL for survival traits; however, they are both computationally intensive and not available in standard genome analysis software packages. We propose a grouped linear regression method for the analysis of continuous survival data. Using simulation we compare this method to both the Cox and Weibull proportional hazards models and a standard linear regression method that ignores censoring. The grouped linear regression method is of equivalent power to both the Cox and Weibull proportional hazards methods and is significantly better than the standard linear regression method when censored observations are present. The method is also robust to the proportion of censored individuals and the underlying distribution of the trait. On the basis of linear regression methodology, the grouped linear regression model is computationally simple and fast and can be implemented readily in freely available statistical software.

Linkage analysis of microsatellite markers on chromosome 5 in an F2 population of Japanese quail to identify quantitative trait loci affecting carcass traits

An F2 Japanese quail population was developed by crossing two strains (wild and white) to map quantitative trait loci (QTL) for performance and carcass traits. A total of 472 F2 birds were reared and slaughtered at 42 days of age. Performance and carcass traits were measured on all of the F2 individuals. Parental (P0), F1 and F2 individuals were genotyped with 3 microsatellites from quail chrom...

Linkage of multilocus components of variance to polymorphic markers.

Haseman & Elston (1972) introduced a sib pair method using classical regression analysis to detect linkage between a polymorphic marker locus and any quantitative trait locus. Most of the diseases mapped to date follow simple Mendelian, single locus transmission. But there are many familial diseases that do not follow simple Mendelian segregation, for example diabetes, several forms of cancer, ...

A comparison between methods for linkage disequilibrium fine mapping of quantitative trait loci.

We present a maximum likelihood method for mapping quantitative trait loci that uses linkage disequilibrium information from single and multiple markers. We made paired comparisons between analyses using a single marker, two markers and six markers. We also compared the method to single marker regression analysis under several scenarios using simulated data. In general, our method outperformed ...

Semiparametric variance-component models for linkage and association analyses of censored trait data.

Variance-component (VC) models are widely used for linkage and association mapping of quantitative trait loci in general human pedigrees. Traditional VC methods assume that the trait values within a family follow a multivariate normal distribution and are fully observed. These assumptions are violated if the trait data contain censored observations. When the trait pertains to age at onset of di...

Power of regression and maximum likelihood methods to map QTL from sib-pair and DZ twin data.

A common study design to map quantitative trait loci (QTL) is to compare the phenotypes and marker genotypes of two or more siblings in a sample of unrelated sib groups, and to test for linkage between chromosome location and quantitative trait values. The simplest case is sib pairs only, in particular dizygotic twin pairs, and a simple and elegant regression method was proposed by Haseman & El...
